If it were me uses the subjunctive mood. Formal, prescriptive grammar authorities will tell you this is correct. You must use the subjunctive to express a condition contrary to fact.

The short answer
They are both fine. But! They can mean different things or they can mean the same thing in some dialects.
Conditional
“If” can introduce conditional clauses. “If” X happens, then Y is the basic idea.
“If it was/were me” is not a complete sentence. It is an introductory clause setting a condition for something that is to follow. Perhaps:
- “If it was/were me, I wouldn’t say a word about it.”
- “If it was were me, I’d talk to a lawyer about a possible lawsuit.”
